v7.1.0 Missing files from project after closing project

Finally switched from v7.0.1 to 7.1.0 and a "new" bug showed up:
viewtopic.php?f=173&t=74224
Please fix this, as it is hard to keep track of every file removal from project, every time the project is saved.
